Please bear with me, as this is the first time I am configuring a server of any kind. My server is a VPS with debian9 and the following specs, not sure if this is important:
RAM: 2GB
VCPU: 1 VCPU
Disc: 25GB
In the tutorial, I have gotten as far as cloning my app from my git repo and running the build on my server's ip:5000 port. SO I can now view my app online when I visit http://xx.xx.xxx.xxx:5000/.
I am stuck at the nginx default file configuration part. The tutorial says that upon going to cd /etc/nginx/sites-available and doing nano default I should change the following in my default file, replacing the placeholder with my actual IP address:

You may have missed this sentence in that tutorial:
Now go to the end of "default" opened file and paste following code in.
default is the name of an existing configuration file created by Nginx. The command nano default will open that file. After opening, go to the end of the file, then append/paste the example code block. Don't forget to change YOUR_SERVER_PUBLIC_IP_ADDRESS to your actual IP. Finally, save (CTRL+O) and close (CTRL+ X) the file.
The default file after editing will look like this:

I tried to google it but not getting proper answers
I have a droplet on digitalOcean and I setup my app there via docker. I have also connected it to a domain and it runs when I go to wwww.myDomain.com:3000.
I want to get rid of the "3000" part and during research I found nginx which I am trying to configure. The problem I have been facing is that I have found alot of articles but none of them give me a straight answer.

Which is the template. I have changed the serverName and root to "myDomain.com" but as far as the rest Im a bit over my head as of now and I honestly don't know what more to change to get this to work.
The next step is to setup SSL but I need some help geting this right and perhaps a link or two to some good tutorials/articles.

Granted i delete the default conf, what is the effect of leaving out default_server in the one.conf conf?

Nginx always has a default server. It is either the one you choose with the default_server attribute, otherwise Nginx will use the first server block with the correct listen directive. See this document for details.
In your case, the first server block will be in the first .conf file, which is usually the one with the first filename when sorted alphanumerically.
I was already using nginx default configuration settings along with wsgi for flask deployment.
Now , I am trying to handle https requests on production server. For this had mapped IP to a domain(lets say www.server_name.co) and followed how-to-install-nginx-on-ubuntu-18-04 to do the necessary configuration as per.
While testing configuration using sudo nginx -t it gives following error.
ginx: [warn] conflicting server name "www.server_name.co" on 0.0.0.0:80, ignored

nginx: the configuration file /etc/nginx/nginx.conf syntax is ok
nginx: configuration file /etc/nginx/nginx.conf test is successful
Followed various link related to this issue on stack overflow and also checked the default configuration /etc/nginx/sites-available/default and commended default server blocks and restarted the nginx server and tested again sudo nginx -t . Still it is giving same error.

I am following a youtube video on setting up Nginx I'm restarting, it gives when I got the part where
I need to edit the server blocks file (sites-enabled/default) I followed exactly what they did in the video, but when saved and tried to restart:
sudo service nginx restart
I got this error:
Job for nginx.service failed because the control process exited with an error code. See "systemctl status nginx.service" and "journalctl -xe" for details.
So I ran
systemctl status nginx.service
which gave output:

EDIT: They used php5.6 in the video but I am using PHP 7.0 if this is helpful
Something's wrong
Set up error logging to debug by editing /etc/nginx/nginx.conf:
find line with error_log, verify log file location and change the level to debug:
error_log logs/error.log debug;
Try restarting again and inspect the log file for more details.
It seems another server is running on port 443/80. so check the ports
netstat -tpln
Most probably it should be apache.
sudo killall apache2
