I have developed an application in which some pdf reports are generated in a temporary folder. The temp folder is located inside the wwroot folder. Now, sometimes the session gets destroyed as soon as a pdf is generated.
Is this caused due to temp file generation ? Should the temp folder be outside wwroot folder ?
Yes, you should place that folder outside the root folder.
The reason your session gets destroyed is because IIS restarts the application when 15 files are modified. An easy workaround is to create a virtual directory in IIS, pointing to a folder outside the root and then write the files to that directory.
That way, your website doesn't need any hard references to a folder but can use MapPath to map the virtual directory to a physical folder
Why not use the App_Data folder? It's much more simple and you will not have this kind of problem.
I finally added a folder outside the wwwroot folder, linked it via virtual directory which solved the problem.

The file is deemed temporary only through its 'tmp' extension and and it's placement in the temporary folder for the user. Such files are not deleted by the OS.

I have made some changes to .cs file and copied the file into server where web application is hosted. But the changes I did are not reflecting. Please suggest a solution.

Did IISRESET and app pool recycle as well. But nothing works.
Most of the time when you're dealing with .cs files, you need to compile and copy the results of your build to the webserver. A combination of the .aspx/.cshtml files and bin directory including the .dll files
Here is a procedure that you can follow.
Create the app_offline.htm file on the root of your site, so the site will be off
Upload the updated files.
Now when you upload your files, if you have an Updated DLL, for your bin all is ok. You can even copy at least one dll on the bin, even if its not updated.
If you do not have that, update the web.config even with an empty line on the end, to give a signal to the site that needs some update.

I am looking to use the below asp.net 4.0 web application structure but not quite sure how to achieve my result as explained below. What configuration will be needed to handle path issues for referencing both. For example ~/css/style.css needs to dig into the WEBSITE. I know I will have to create a helper for RESOURCES -- WebResourcePath("images/image1.jpg") returns full path if that works in a separate virtual directory?

All website files like aspx, js, css, etc. normal web files go in the WEBSITE folder. The RESOURCES folder will contain other files like pdfs, xml, txt, images, and files . These files will not need to be uploaded or updated during deployments and can remain untouched. When I deploy the WEBSITE I only need to delete the WEBSITE folder and copy the new precompiled folder in SAR-GROUPS again. I have to deploy like this as it is automated deployment from scrips that run so this is an xcopy deployment.
Does anyone have good practices or a working setup to achieve this. I am not looking at alternate methods unless it cannot be done or the other way is much better for auto builds.

If the files in the SARGROUPS_WEBSITE directory need to reference resources in the SARGROUPS_RESOURCES directory then why not just make the SARGROUPS_RESOURCES virtual directory inside the SARGROUPS_WEBSITE directory? This way you can point the SARGROUPS_RESOURCES virtual directory at a physical location on the disk and delete the contents of SARGROUPS_WEBSITE without touching the resources.
So structure would be
Default Web Site
>SAR-GROUPS
SARGROUPS_WEBSITE
SARGROUPS_RESOURCES
But the physical structure could be anything
You can then reference them like
~/SARGROUPS_RESOURCES/css/style.css

You've totally not understood my answer and/or virtual folders.
Physical structure example:
D:\Inetpub\WEBSITE
D:\Inetpub\RESOURCES
IIS structure:
IIS Root -> Site (that is a website and points to D:\Inetpub\WEBSITE)
IIS Root -> Site > Resources (that is a virtual directory and points to D:\Inetpub\RESOURCES)
I am working on a solution which has two projects in it. One is a virtual app which works in another. The first application is the panel and the second is the website. First application can be accessed with "localhost:10001/panel" and the second with "localhost:10001". You see, I created a virtual path for the first app to work under the second one in Visual Studio and they work great that way.
The problem I am having now is about the file uplaod system, "Blueimp's jQuery-File-Upload" plugin and as backend using "Backload". I must say that these work great on a standalone project. That's why I decided to continue the project using these.
But when it comes to a setup which I explained below, I cannot access the files I upload. I installed fileupload system in the panel project, which is accessed as "localhost:10001/panel" so when I leave the default web.config configuration for backload (default is "~/files"), all files are uploaded to the "localhost:10001/panel/files" path. And after the upload when I refresh the page, all uploaded file links are referencing "localhost:10001/files/" without the "panel" folder.
In BackLoad web.config notes how to change and use root upload folders are explained like that
filesRoot: // Root upload folder. If the value starts with '~/' (e.g. ~/files) the path is relative to the web root, otherwise set an absolute local path (e.g. d:/files) [Default: "~/Files"].
I understand that having "~/" at the beggining of a folder reference shows the project's root. But I can't figure out how to reference the upload folder, instead of the default "~/files", to upload and access all files from the second project's root. When I need to reference folder between these two projects I simple use "../", or "/" to access the second project's (site) root. But doing that in "filesRoot" attribute of BackLoad config settings, all file references are starting "///file....." and shows a local path in the computer.
I simply want to upload and access the files from the "localhost:10001/files" location when I upload files from the panel. Now, I cannot even use the "localhost:10001/panel/files" path because files are uploaded to "panel/files" folder, but are accessed from "files" folder with default settings.
BTW: I am using BackLoad's WebForms Example on this project, and this is a Web Forms project.
I ended up using Files folder as a temp folder. At the time of submit, I move the file which is uploaded in Files folder, to the folder of my need. And the problem is solved.

I placed my AMFPHP folder inside my htmltemplate project folder, but now everytime i build it wants to 'refresh' the folder which takes forever. Is there a way to set it so that folder does not refresh each time? I put the AMFPHP folder in there so I can have a unique copy for my debug builds and leave the production build one alone.
I'm not sure what you mean by 'refresh'
The HTML-Template folder is just a template. During build all files/folders in the template folder are copied to the bin-debug (or bin-release) folder. Is this 'copy' the refresh your talking about?
If you don't want these files copied over every time; just put them in your bin-debug / bin-release folders directly instead of the template folder.
If your AMFPHP folder contains config files; and nothing else, then you probably don't need those files in the html-template, bin-debug, or bin-release folders. You can compile them into the SWF using the services compiler argument.
There is also a setting in the Flash Builder Project Properties that may help. Under Flex Compiler, uncheck 'copy non-embedded files to output folder'. However, I think this relates to files int he source directory; not the HTML Template directory.
