JanusGraph OOM Exception w/ High Degree Vertex - out-of-memory

This is a question regarding a java.lang.OutOfMemoryError: GC overhead limit exceeded issue observed while executing operations against JanusGraph.
Setup
I am running JanusGraph version 0.2.0 with Cassandra as the underlying storage. I am using default configuration values as described here, except for configuration describing my storage backend as cql and the storage host.
I'm inserting a large list of users into the graph - each one has (1) an email, (2) a user ID, and (3) an associated grouping label. For this scenario, all the users are in the same grouping, that we'll call groupA.
The inserts are done sequentially, each executed immediately after the previous completes.
During each insert operation, I create one vertex representing the email, one vertex representing the user ID, then create or update the vertex representing groupA. I create an edge between (1) the email <-> userID vertex, and an edge between (2) the userID <-> groupA vertex.
Observed Problem
I used a profiler to observe the heap space usage during the process. The insertions ran without a problem in the beginning, but as more insertions were made, the heap space used increased. Eventually, as more memory was used, I reached an out of memory exception after running for several hours.

I then repeated the insertions a second time, but this time I did not include the groupA vertex. This time, the memory usage showed a standard sawtooth pattern over time as shown below.
This leads me to conclude that the out of memory issues I observed were due to operations involving this high degree groupA vertex.
Potential Leads
I currently suspect that there is some caching process on JanusGraph which stores recently accessed elements. Since the adjacency list of the high degree group vertex is large, then there may be large amounts of data cached, that only increases as I create more and more edges from the group vertex to user ID vertices.
Using my profiler, I noticed that there was a relatively high memory usage by the org.janusgraph.graphdb.relations.RelationCache class, so this seems to be relevant.
My Question
My question is: what is the cause of this increasingly high memory usage over time with JanusGraph?

Consider frequent commits. When you insert data, they are held in the transaction cache till the transaction is committed. Also, take a look at your configuration for the db cache. You will find more information about the cache here.

High memory consumption of gremlin query on AWS Neptune

I'm trying to parallelize a query to count vertices that have an edge of a given label in AWS Neptune on a large Graph by partitioning vertices by ID:

however, the query seems to consume a lot of memory and I run into OOM exceptions. Is there an explanation for this? And, what would in general be a good strategy to parallelize/run such a query efficiently?
The graph has about ~500M vertices where ~100M have the label of interest and ~90% of those have an edge with the desired label.
Any of the text predicates (startingwith(), endingWith(), containing()) are non-indexed operations in Neptune as Neptune does not maintain a native full-text-search index. This means that any query using those may need to perform a full or range "scan" of the graph to find the results and this can expensive (as Kelvin mentions). You can, however, leverage integration with OpenSearch [1] if these types of queries are common in your use case.
Also note that Neptune's execution model is presently designed for highly-concurrent, transactional queries. If you have queries that are going to touch a large portion of the dataset, you may need to break those queries up into multiple, parallel queries. Each Neptune instance has a number of query execution threads equal to 2x the number of vCPUs on an instance. Memory allocation is divided up such that a large portion of instance memory is reserved for buffer pool cache and the remaining memory is allocated for the OS of the instance and the execution threads. Each execution thread will use a portion of the memory allocated for those threads. So an Out-Of-Memory Exception occurs when the thread runs out of memory, not the instance running out of memory. If the query execution is running out of memory, you can try increasing the instance size (to allocate more memory to the threads), or you may need to divide the query into multiple parts and execute them concurrently.

AWS Neptune Query gremlins slowness on cold call

I'm currently running some queries with a big gap of performance between first call (up to 2 minutes) and the following one (around 5 seconds).
This duration difference can be seen through the gremlin REST API in both execution and profile mode.
As the query is loading a big amount of data, I expect the issue is coming from the caching functionalities of Neptune in its default configuration. I was not able to find any way to improve this behavior through configuration and would be glad to have some advices in order to reduce the length of the first call.
Context :
The Neptune database is running on a db.r5.8xlarge instance, and during execution CPU always stay bellow 20%. I'm also the only user on this instance during the tests.
As we don't have differential inputs, the database is recreated on a weekly basis and switched to production once the loader has loaded everything. Our database have then a short lifetime.
The database is containing slightly above 1.000.000.000 nodes and far more edges. (probably around 10.000.000.000) Those edges are splitted across 10 types of labels, and most of them are not used in the current query.

Neptune's architecture is comprised of a shared cluster "volume" (where all data is persisted and where this data is replicated 6 times across 3 availability zones) and a series of decoupled compute instances (one writer and up to 15 read replicas in a single cluster). No data is persisted on the instances however, approximately 65% of the memory capacity on an instance is reserved for a buffer pool cache. As data is read from the underlying cluster volume, it is stored in the buffer pool cache until the cache fills. Once the cache fills, a least-recently-used (LRU) eviction policy will clear buffer pool cache space for any newer reads.
It is common to see first reads be slower due to the need to fetch objects from the underlying storage. One can improve this by writing and issuing "prefetch" queries that pull in objects that they think they might need in the near future.
If you have a use case that is filling buffer pool cache and constantly seeing buffer pool cache misses (a metric one can see in the CloudWatch metrics for Neptune), then you may also want to consider using one of the "d" instance types (ex: r5d.8xlarge) and enabling the Lookup Cache feature [1]. This feature specifically focuses on improving access to property values/literals at query time by keeping them in a directly attached NVMe store on the instance.

Does DynamoDB latency depend on number of items per partition

Newbie to DDB here. I've been using a DDB table for a year now. Recently, I made improvements by compressing the payload using gzip (and representing it as a binary in DDB) and storing the new data in another newly created beta table. Overall compression was 3x. I expected the read latency(GetItem) to improve as well as it's less data to be transported over the wire. However, I'm seeing that the read latency has increased from ~ 50ms p99.9 to ~114 ms p99.9. I'm not sure how that happened and was wondering if because of the compression, now I have a lot of rows per partition (which I think is defined as <= 10 GB). I now have 3-4x more rows per partition. So, I'm wondering that once dynamoDb determines the right partition for a partition key, then within the partition how does it find the correct item? Gut feel is that this shouldn't lead to an increase in latency as a simplified representation of the partition can be a giant hashmap so it'd just be a simple lookup. I'd appreciate any help here.
My DDB schema:
partition-key - user-id,dataset-name
range-key - update-timestamp
payload - used to be string, now is compressed/binary.
In my GetItem requests, I specify both partition key and range key.
According to your description, your change included two unrelated parts: You compressed the payload, and increased the number of items per partition. The first change - the compression - probably has little effect on the p99 latency (it could have a more noticable effect on the mean latency - which, according to Little's Law is related to throughput, if your client has fixed concurrency - but I'd expect it to lower, not increase).
Some guesses as to what might have increased the p99 latency:
More items per partition means that DynamoDB (which uses a B-tree) needs to do more disk reads to find a specific item. Since each disk access has rare delays caused by queueing, this adds to the tail latency.
You said that the change caused each partition to hold more items, I guess this means you now have fewer partitions. If you have too few of them, you can start getting unbalanced load on the different DynamoDB partitions, and more contention and latency for specific "hot" partitions.
I don't know how you measure your latency. Your client now needs (I guess) to uncompress the returned result, maybe it is now busier, adding queening delays in the client? Can you lower your client's concurrency (how many client threads run in parallel) and see if the high tail latency is an artifact of the server design, or the client's design?

Is there an efficient way to process data expiration / massive deletion (to free space) with Riak on leveldb?

Data expiration should be thought from the very beginning as it requires an additional index with a map-reduce algorithme.
Short answer: No, there is no publisher-provided expiry.
Longer answer: Include the write time, in a integer representation like Unix epoch, in a secondary index entry on each value that you want to be subject to expiry. The run a periodic job during off-peak times to do a ranged 2I query to get any entries from 0 to (now - TTL). This could be used as an input to a map/reduce job to do the actual deletes.
As to recovering disk space, leveldb is very slow about that. When a value is written to leveldb it starts in level 0, then as each level fills, compaction moves values to the next level, so your least recently written data resides on disk in the lowest levels. When you delete a value, a tombstone is written to level 0, which masks the previous value in the lower level, and as normal compaction occurs the tombstone is moved down as any other value would be. The disk space consumed by the old value is not reclaimed until the tombstone reaches the same level.
I have written a little c++ tool that uses the leveldb internal function CompactRange to perform this task. Here you can read the article about this.
With this we are able to delete an entire bucket (key by key) and wipe all tombstones. 50Gb of 75Gb are freed!
Unfortunately, this only works if leveldb is used as backend.

Asynchronous programs showing locality of reference?

I was reading this excellent article which gives an introduction to Asynchronous programming here http://krondo.com/blog/?p=1209 and I came across the following line which I find hard to understand.
Since there is no actual parallelism(in asnyc), it appears from our diagrams that an asynchronous program will take just as long to execute as a synchronous one, perhaps longer as the asynchronous program might exhibit poorer locality of reference.
Could someone explain how locality of reference comes into picture here?
Locality of reference, like that Wikipedia article mentions, is the observation that when some data is accessed (on disk, in memory, whatever), other data near that location is often accessed as well. This observation makes sense since developers tend to group similar data together. Since the data are related, they're often processed together. Specifically, this is known as spatial locality.
For a weak example, imagine computing the sum of an array or doing a matrix multiplication. The data representing the array or matrix are typically stored in continguous memory locations, and for this example, once you access one specific location in memory, you will be accessing others close to it as well.
Computer architecture takes locality of reference into account. Operating systems have the notion of "pages" which are (roughly) 4KB chunks of data that can be paged in and out individually (moved between physical memory and disk). When you touch some memory that's not resident (not physically in RAM), the OS will bring the entire page of data off disk and into memory. The reason for this is locality: you're likely to touch other data around what you just touched.
Additionally, CPUs have the concept of caches. For example, a CPU might have an L1 (level 1) cache, which is really just a big block of on-CPU data that the CPU can access faster than RAM. If a value is in the L1 cache, the CPU will use that instead of going out to RAM. Following the principle of the locality of reference, when a CPU access some value in main memory, it will bring that value and all values near it into the L1 cache. This set of values is known as a cache line. Cache lines vary in size, but the point is that when you access the first value of an array, the CPU might have to get it from RAM, but subsequent accesses (close in proximity) will be faster since the CPU brought the whole bundle of values into the L1 cache on the first access.
So, to answer your question: if you imagine a synchronous process computing the sum of a very large array, it will touch memory locations in order one after the other. In this case, your locality is good. In the asynchronous case, however, you might have n threads each taking a slice of the array (of size 1/n) and computing the sub-sum. Each thread is touching a potentially very different location in memory (since the array is large) and since each thread can be switched in and out of execution, the actual pattern of data access from the point of view of the OS or CPU is poor. The L1 cache on a CPU is finite, so if Thread 1 brings in a cache line (due to an access), this might evict the cache line of Thread 2. Then, when Thread 2 goes to access its array value, it has to go to RAM, which will bring in its cache line again and potentially evict the cache line of Thread 1, and so on. Depending on the system resources and usage as a whole, this pattern could happen on the OS/page level as well.
The poorer locality of reference results in poorer cache usage -- each time you do a thread switch, you can expect that most of what's in the cache relates to that previous thread, not the current one, so most reads will get data from main memory instead of the cache.
He's ultimately wrong though, at least for quite a few programs. The reason is pretty simple: even though you gain nothing on CPU-bound code, when you can combine some CPU-bound code with some I/O bound code, you can expect an overall speed improvement. You can, for example, initiate a read or write, then switch to doing computation while the disk is busy, then switch back to the I/O bound thread when the disk finishes its work.
