Recently I began experimenting with CSS Animations over an SVG definition created by someone else and I found something I could n't solve by myself. And given my little about SVG, it was hard to Google a solution.

It's static, I know, I've commented out the animation part which, in this early stage, is simply to make the <path> spin counter-clockwise.
But if you uncomment the animation lines you'll notice that, at some angles of the rotation, the vertices disappear, like if the whole SVG is behind something with some sort of background (like the tricks we usually do with overflow).
From the little I could dig up, I came to think that the problem is with the <svg> definition. In all examples I've seen, none of them was like that. I tried removing the width and height attributes as several tutorials suggested and even increasing the viewBox or add some padding (that was really a blind-shot) but nothing changed.
What could possibly be wrong?

There is no element with the id #PlayNow. The example below has #PlayNow selector replaced by the original #play and your changes have been added, and I removed the Compass as well which I guess you can add it back, just be mindful of each change and retest so it's easier to debug and backtrack.

I am trying to make a svg animation, as the demo shows when I scale the charge fill of svg, it was pushed to the container's left edge.
Is it possible to keep the x,y attributes of the path in the svg? Or is my svg made impossible to animate correctly?

You can use the transform-origin property allows you to change the position of transforming elements. The default values are 50%, 50%, making your transforms start in the middle of the element.

How can I rotate 3 irregular SVG circles around same origin? They are written as a path and reused. I have set transform-origin to center, what else am I missing? They should all be in the same space and overlap in center like in this image

After an odd issue I had a few moments ago, I kept on my CSS animations experiments with SVG, but now, regarding colourizing.
My initial idea was to apply the animation rules directly over the <g> tag grouping all <path>, hoping it would work "automagically". Yeah, right...
After convincing myself that I would really need to define the rules directly over the <path> inside, I thought I'd have to play around with timings, so the first shape would start with a colour and fades to the start colour of the second. Then the second shape would end with the colour of the first shape, simulating a back-and-forth effect.

But I obviously failed as the transitions aren't smooth as intended. Could anyone help me out here?
Note: If needed, a small explanation would be nice because this SVG is just a fragment of the real thing, meaning more shapes will participate this timed transition
You are almost good, the issue is that the last state of the animation is different from the first and since you made the animation to be infinite you will have a jump.
An idea to avoid this is to make the animation alternate. You need to also make both animation with the same duration and add a delay to only one element.

I'm trying to animate svg path when mouse is over the container dom element(a), which is bigger than svg element itself(for bigger contact area). I can't rotate whole container, because svg element will contain some more paths, which should be static. Now green arrow does not accept the initial position when mouse leaves, that I would like to see happen.
