Greeting.
We are developing some R code for statistical analystics.
It was originally intended to be used with the Oracle Business Intelligent Suite as the representation layer, however, the management wants us to explore other framework to display those data, and asked us to come up with suggestions.
So far there are the candidates.
1. shiny from Rstudio
2. OpenCPU apps. opencpu.org
3. rapache http://rapache.net/
We are an academic organization dealing with sensitive data, so security is a major concern. Also, our management does not have a big budget, so opensource or tools that come with a significant institutional/academic discount are preferred. So far I am inclined towards shiny but, it's relatively new so it might not as stable as the other two.
Any suggestions especially first hand experience will really be appreciated.

I wish to build a simple GUI for my R script, what are the options (beside R shiny) I have and which one is the simplest to handle?

tcltk is the easiest, as it's built into most R installations. gWidgets2 is theoretically more robust because it is GUI language-independent. tcltk also has abysmal documentation, while gWidgets2 can produce a Tcl/tk GUI and has actual documentation.
There used to be a project called SciViews that had lots of info about graphical user interfaces in R but the website seems to be down as of August 2014.
Finally, it's hard to offer more specific advice without more details on what you're trying to do.

I found some really good solutions alike : CollabNet (on grails) and others
But when I want to make some changes for my own I really want it being ASP.NET based. Sadly I can't find good solution for it.
Is there open-source project-management systems on asp.net ?
Added : So I'm looking for something that will highlight and browse sources and shows the changes. - that is my main tasks.

Please give suggestions for best Asp.Net survey application with source code - commercial is fine..
The Survey Project is one of the most mature survey applications written in ASP.NET / C#. It's open source and has full source code available.

There are also some other survey applications and "engines" available with source code, although they don't seem to be as "mature" as the aforementioned "Survey Project".

I am aware of a tool which MS has provided which tells you about coss site scripting attack etc.

But are there tools which you have used for ASP .NET applications which do similar to this and which one is widely used in ASP .Net applications ?
Unfortunately CAT.NET is as good as dead so you can rule that one out.
In terms of XSS detection, if you're wanting to test vulnerabilities in an existing app you need not constrain yourself to static code analysis or .NET specific tools. There are plenty of language agnostic scanners out there you can run against the URL of an existing site.
One I've found very useful in the past is Netsparker from Mavituna Security. This is really easy to get up and running with (download it, enter a URL in a nice UI, run the scan) and the results are easily interpretable. You can grab a free community version which will identify persistent and reflective XSS (among other vulnerabilities) or pay for a licensed edition with a heap of additional features.

I am developing a delivery management system that aims to allow a dispatcher to monitor where their couriers are around the city and be able to send addresses to the couriers, which would give them directions, etc. I am developing the backend in ASP.Net/MSSQL and am looking for an iPhone app that might give me a head start with the GPS tracking stuff.
Anyone familiar with this and have some suggestions for decent software? It does not have to be free software.

Titanium by Appcelerator might be what you need. Coming from an ASP.Net/javascript background it's pretty easy to transition into Titanium. Combine the built in libraries for geolocation and web services and you could be reporting your courier's positions using a timer to a web service pretty easily.
