Is there a script or something that can check if all core files are installed properly. I am installing a Wordpress site on clients hosting, and for some reason around 100 files were not transferred due to the connection time out. Now I am moving them one by one, but still I would like to check somehow, once I am done, that all files transferred are there and their size is more than 0b.

Since you are using Filezilla, drag and drop all files again into the folder.
Then when the file exists message shows up, pick Overwrite if different size and check apply to current queue only. Then only the ones with different sizes (or the ones that weren't transferred) will be overwritten/updated.
There's an easier way:
If you have access to some kind of control panel like cPanel, you can make a .zip file and upload it only via Filezilla.
Then on cPanel, go to File Explorer and unzip from there. Will be faster and you just have to upload one file (rather than opening tons of connections and giving you timeout).
Or if you have shell access, you can login with your key using Terminal(mac) or Putty(win), browse the folder and run the unzip command.

I have created a media type that accepts XML files and saves them to a custom publicly accessible location on the server.
Ideally I would like the file to be overwritten when the exact same file is uploaded. This does not happen, instead it creates a new file and adds a number on the end. I have "Create new Revision" turned off.
To get around this issue I thought I could just delete the file via the CMS. The uploaded file has status of "Permanent" and is used 0 places. I know the cron job cleans up files for you, but when I run the cron the file in question is still there. I figure it's because the file is set to permanent, but I don't see a way to flip this to temporary.
Any help is much appeciated.
There is a setting nested away in the file system settings, which lets you configure it to remove (or not removed) orphaned files. If drush isn't removing them despite having no usages recorded, I'd check this option isn't ticked.
The temporary and permanent status are used for storing temporary files during the upload/save process, so I wouldn't tinker with those too much.
If you fancy making the form yourself using the form API, then you can save the file programmatically using the FILE_EXISTS_REPLACE parameter.

I am new in DRUPAL.
I am having problem with the drupal site.
I got the repository for the drupal site. I have successfully clone it and got every things and the database. I have uploaded the database to the local host server.
Now, I can see that initially the directory is like this
C:\wamp\www\test\site\docroot\sites\default\
Then when i first open the site through local host the directory automatically becomes like this
C:\wamp\www\test\site\docroot\sites\default\file
The "file" directory contains the empty folder of css, images etc/
which I believe is downloaded from the database for the first time.
The site is giving many console error like missing images etc.
Instead of having the empty folder in file directory there must be images and css files and everything I do not know what is wrong becs the folder should not be empty there must be files and and image sand css files and should be downloaded from the database when I first open the site.
Please help me to locate the problem.

Usually, you will put on git drupal core, modules and theme files.., basically everything except the files uploaded by user (admin). Those files are usually located at:
/sites/default/files
So, since they are not on git repo you need to copy them to your local environment from the working site (i.e. over (S)FTP).
If your "file" is not "files" dir I'm talking about then it's something specific to your site - don't know nothing about it.
I have wordpress on my windows server. Pictures and files are uploading but when i trying to access these files the server showing up with
500 - Internal server error.
There is a problem with the resource you are looking for, and it cannot be displayed.
When I searched for error i found some solutions about IIS but it didn't work. Can anyone cross with this permission error? And what is the solution.

When you upload a file, PHP sends the file to a temporary directory on your server's hard drive (usually C:\Windows\Temp) and then copies it over to the proper directory. Once the file has is initially put in the temporary directory, it gets the permissions of that directory. The problem is when Windows moves that file to the proper place, it keeps the temporary directory’s permissions, which can cause access problems.
The way to fix this is to change the temporary directory to a folder within your WordPress installation, usually wp-content/upgrade.
To do this, follow these directions:
Find your php.ini file.
Find the upload_tmp_dir line, and change it to the wp-content/upgrade folder.
Browse to this folder and verify that the permissions are set properly.
You should then have the ability to properly view all your images. You'll most likely need to select all the previous selected images, and change the owner of the files to the web folder owner. Then you should be good to go!
Wondering if there is a way to download the root folder plus a bunch of sub folders (and sub folders of those folders) with all the files and keep them in their respective folders.
I've tried some firefox plugins like flashgot and download-them-all but they grab the actual web files in addition to the files in the repository, but only if they are visible. For example, if I don't collapse all the folders and expose the files in the repository, the plugins won't detect them.
I would just collapse all the folders and expose the files but these plugins won't recognize the folders...they just download as "foldername".html .... and all the files are mixed together in one folder.
I've also tried visualWget and allowed recursive downloads but again, this only grabs the actual website files, not the files in the repository.
If anyone could help it'd be greatly appreciated. I've been copying them manually but there are literally thousands of files and folders so I'm looking for a quicker solution.
As a client you can only download what's accessible. You either need to know the list of files or crawl the pages for the links, which is what the Firefox plugins do.
There's no way to get a list of files on the server without access to the server beyond http (unless the server has webdav or exposes some other api).
I ended up getting it to work. I used the following command in Terminal.
scp -r username#hostaddress:/file/path/to/directory /path/to/my/computer/directory
-r is for recursive so it downloads all files and directories and subdirectors
If you try this be sure to run this command from your local terminal. I made the mistake of doing it from the SSH connection to the server (no negative effects just frustrating)
I usually cannot see .htaccess file because it is hidden, when I login to remote servers with ftp access.
Since I don't have shell access, I usually perform the following steps to edit the file:
I change the settings on my mac (from terminal) to see invisible files
I open .htaccess file on a standard drupal installation and I edit it
I upload it to the remote server and I overwrite the existent one
I disable hidden files on my mac

I often have a separate file in my Drupal root called production.htaccess or something along those lines. Not only does this expose the file in Finder without revealing every single .DS_Store on my system, it also allows me to set separate .htaccess directives for different environments. Then, I just rename production.htaccess to .htaccess after I upload it to the server.
More often than not, the two .htaccess files are identical, but even in that case, I still use this method for the sake of convenience.
The FTP application should have the option to show you hidden files; normally, that is an option available on FTP client applications for Mac OS X.
